Previously: Loch and the others crash landed into Eden. The Crown started while Jake gave cover fire from above.
About this creation
Music for this part:
The Prophet: "This boy is becoming a problem. Get to the top of that building!"
General: "Right away, your Holiness."
The Prophet turned and stepped onto a machine.
The Crown soldiers came running around the corner.
Jake saw the men from the top of the building.
He ran to go grab his things...
but froze at what he saw below him.
Jake: "What in the..."
The dig site had been nearly cleared.
A heavily armored mech stood near the wall.
An excavation machine had been left idle.
The Ark of the Covenant had been opened.
The Bishop stood on the edge of the excavation site.
The Rod of Aaron and the Ten Commandment plates had been placed on the structure in the ground.
Jake stood starring at the structure. A voice came from behind him.
"Magnificent, isn't it?"
The Prophet stood on the other side of the roof.
He began to walk toward Jake.
Jake: "You again! What's going on here? What is that thing down there?"
The Prophet: "Your demise. This is the start of a new, glorious era."
Jake: "Your new world order?"
The Prophet turned from Jake.
The Prophet: "My dear boy. It is far more than that.
Jake: "What are you talking about?"
The Prophet: "This planet is ripe for destruction."
"Do you believe in God, boy?"
Jake: "Yes... Why?"
The Prophet: "Then you're familiar with the story of creation. The entire universe created by God in six days. The seventh used to rest... He created worlds without number.”
"Did you really think, of all those planets, yours was the only one with life? Why would God create life on only one among countless planets? The truth is, he didn't."
Jake: "So you... the Crown..."
The Prophet: "We are foreign to this planet, yes. But God created all man in his image... We are the same."
Jake was silent for a moment, then spoke.
Jake: "So what is it you want with us?"
The Prophet: "Our work began many years ago. We came here and silently infiltrated every government on the planet. Everything went perfectly until our accident at Roswell. We knew we were in danger of being exposed, so we acted. Every conflict, every war, every struggle… We manipulated the course of your race until now the entire world is consumed in hatred and war. This planet is ready to burn.”
"Your race had such potential. You are a chosen people, placed on a chosen planet. This is the birthplace of Christ, and you are the chosen children of God. He placed you all here hoping you may live in righteousness, follow his path, and return to him one day… but you have lost your way. You murdered Christ and indulged in evil. You have strayed from the path until now you are no better than Satan himself… Christ will come again, to rule over this world. We have come to cleanse the planet of the wicked and make way for his Second Coming. Only the most righteous have been saved. Shuttles full of good, honest people leave the planet as we speak. In our protection, they will be reborn as a perfect race, and reintroduced to the world after it has been cleansed by fire… If only you had not fought against us, you could have lived. Perhaps you may be able to see her in the next life…”
Jake perked up at the taunting comment. Jake: "You devil!"
Jake tackled The Prophet to the ground.
Jake: "Where is she!?"
The Prophet looked up toward the other building.
Jake looked as well.
He saw Kira being held by the Hunter on top of the roof.
The Prophet: "It's too late, Jake. This world will burn, and there's nothing you can do... The time has come."
Jake heard guns being loaded behind him.
The Prophet began walking off the edge of the building.
The Prophet: "May God have mercy on your soul. I bid you farewell."
He dropped off the building...
and came back up on a hover platform.
The Prophet: "Finish him."

Well, I'm a Christian, so the second coming of Christ is a reality to me. I must admit, though, I like your fictional take on this; obviously the 'prophet' is a deranged alien and didn't actually read the Bible or he'd know how it would come about. Still a good story!
I'm a bit late here, but I agree with Christian. The Prophet is most definitely a Tarsin Christian. Of course, he probably isn't, as this is your world and story. But still, an identical race from another planet. It's a close fit.
